It really depends. It shouldn't act weird unless you are using a background image as part of your template, or you arent using tables. I'm a huge fan of tables, they keep everything nice and neat, so try putting all your stuff into one big table with different rows and columns (can be done easily in dreamweaver). That way, both percents and pixels would work.
