I've been trawling the internet and havn't been able to resolve these specific questions.
I've used a link rel="canonical" on my website to resolve the http://mydomain.com and http://www.mydomain.com issue.
My question is do I have to do this on every page of the website?
and also
I have done this on the home page but It still makes no difference i can go directly to either page. Will it take time for google to reindex - i didn't think it should effect the issue??
thanx for any comments

You need to put the canonical tag in between the head tags and on every page that is a duplicate/near duplicate, pointing to the one you really want indexed. Once that is organized, the only URLs you need in the sitemap are the ones you want indexed, no reason not to submit a new sitemap right away.

can anyone update me about in more details about canonical issues of the website

Fixing canonical issues means that you do a canonical redirect so that if someone (SE bots or users) tries to go to the wrong version of your URL, they will be redirected to the right version.
