Paper and pencil(s) to start with.

I agree with you, I am newbie in web design but first I was try to learn it by paper and pencil. If you can draw good design or art on paper then it will be very useful for drawing it on software.

OP: I use Photoshop and my friend use After effect and many more tools for design, animation and many more work.

Pen and paper is always the best. Draw your design and then when you are done you then use tools like Photoshop and give your design life.

NONE of those are 'design tools', some may help to construct a HTML layout from an initial design, but do not give a design to work from.

Is there something unknown in the term "Website design"??

Just for clarification;

Design; refers to: "a plan or drawing produced to show the look and function or workings of a building, garment, or other object before it is made.", (Wikipedia)

This means that a 'design' is created by the use of drawing tools.
Either manually with the employment of pencils, pens and paper;
OR:
Digitally, employing 'drawing' or 'drafting' aka 'technical drawing' software
